Enter inside and look for the large white Shard at the end of the walkway. Smash the shard and you will receive Deep Sinker. You can now toggle this ability off and on in the Shard menu to force your character to sink in water.
Once you can sink to the bottom of the water areas, you can use chests and other abilities as you normally could on land.
